I want to run two applications that I made automatically, after restart of a PC.

Do user made scripts have to be done the same way and put in the same directory as init scripts in /etc/init.d/rc5.d?

(These application of mine will open a serial port and exchange data through it.)

What is your OS?

In slackware, you can run it from /etc/rc.d/rc.local

Or If you want something to be ran each time X starts, run it in your ~/.xinitrc
